You could try Project Moon games. I think Library of Ruina fits your criteria but that game is a direct sequel to Lobotomy Corporation, which doesn't have quite the same vibes as what you're after. Library of Ruina is fantastic though and is absolutely worth getting to.

"Undernauts - Labyrinth of Yomi" fits. It's basically a horror shonen in videogame form. "Fate/Hollow Ataraxia" doujinshi does as well.
