Mewtwo's time stop won't stop Shadow because Shadow Generations established that if you can warp spacetime, you aren't affected by spacetime being warped. They even had Darkseid no sell Chaos Control in the official crossover because warping spacetime is child's play to him, despite him having never been faced with Chaos Control. This goes both ways too, Chaos Control should not affect Mewtwo if he can warp spacetime, so the ability to stop time is actually a nonfactor.
